Gods and goddesses
Ancient Egyptian religion was polytheistic, meaning multiple deities were worshipped.
One of the Egyptian theories of creation, states that Ra was born from an egg into a world of water. Ra had four children, the gods Shu and Geb and the goddesses Tefnut and Nut. Shu and Tefnut were the atmosphere, Geb, was the earth, and Nut became the sky. Ra ruled over everything.
Geb had four children with his sister Nut, two sons, Set and Osiris, and two daughters, Isis and Nephthys. Osiris was the next king of the earth after Ra, his rise to power helped by Isis, his sister and wife. Set hated Osiris, and killed him because Nepthys, Set's wife and sister, had a child, Anubis, with their brother.http://fathom.lib.uchicago.edu/1/777777190168/ Isis and Anubis, who became the god of mummification, embalmed Osiris' body and then resurrected him. Osiris was then king of the underworld. His eyes, torn out by Set, became the sun and the moon. The moon was weaker because that eye had been ripped in two. Osiris' death was avenged by Horus, son of Isis and Osiris. (horrible histories)
No matter how popular or well known Horus became, Ra was the only god the was consistently worshipped. Later, in the Middle Kingdom, Ra joined Amun to become Amun-Ra. The mixing of the gods was quite common, seen also in Ra-Harakhty and Ptah-Sokar. http://fathom.lib.uchicago.edu/1/777777190168/

Most popular gods
Other than Ra, these are the most popular and well known gods and goddesses of Ancient Egypt:
Osiris was the god in charge of the dead and the afterlife. He is usually shown as a man wrapped in bandages wearing a crown and holding a crook and a flail (signs of kingship and justice).
Isis was the wife-sister of Osiris and a powerful goddess of protection.
Nephthys was the sister of Isis, Set and Osiris and a protector of the dead. She cheated on her husband Set and had a child, Anubis, with their brother Osiris.
Set or Seth was the god of storms, the desert, darkness and chaos. He is shown as a man with the head of an unknown animal, called "sha".
Anubis was the jackal-headed god of embalming and mummification. He guarded the dead and guided them through the underworld.
Horus, the falcon-headed god, was the son of Osiris and Isis. He represented the concept of divine kingship. His eye, was a powerful protective amulet.
Bastet or Bast was a cat goddess. She protected cats and pregnant women, and was the fire goddess.
Sekhmet was goddess of war, destruction and misfortune. She was created as a weapon by Ra, and slaughtered many humans. When Ra saw that she would destroy the world, he disguised a lake of alcohol as blood. When she drank and fell asleep, she turned into Hathor, the more gentle cow goddess.
